The brown is likely old blood. Sometimes it is even just spotting but there just isn't enough flow for it to come out right away so by the time it does, it is brown.
Wait to worry until a full week after you miss a period. Then take a home pregnancy test. But since you used a condom, the odds of you being pregnant are extremely low.
