Hello,

From this information I believe that the pain in your knees come from your muscles being stronger than you tendons.  This is the common reason for injuries in people who exercise often and are in good shape.

Even though you are in good shape and you are healthy, tendons need different attention than muscles.  I do not think you have been seriously injured or you would be experiencing much worse symptoms.  However, you should rest your knees by not doing anything that puts too much strain on the quadricep tendon.  Then when the pain goes away, work on healing and strengthening your quadricep tendon. This tendon connects your quad to your knee cap and I believe this is most likely where the problem lies.

After proper rest, you can start doing some physical therapy on your own to lubricate that tender.  The link below shows some techniques you can do even at home to ensure that your tendons can hold your muscle mass properly.
