What can I do to restore my vaginal flora after suppositiory use?

I was diagnosed with vaginal e-coli. I am 6 months pregnant. My doctor has me on my second course of suppositories, which only provide relief for a week or two. What can I do to restore my vaginal flora and avoid another flare-up?
