First of all, it is important to know that weight can greatly effect hormones. This is probably the reason why you body is not able to support a regular period even while taking the birth control pills.
Having an irregular period makes it difficult to become pregnant. The fact that you still are not having a regular period does not indicate that the birth control is not working. It only indicates that your body is still not hormonally balanced.
So the short answer is: yes. You are fully protected as long as you take the birth control correctly.
