Cramping before your actual menstrual cycle begins is normal.Your uterine lining is changing and preparing for the lining to shed and menstrual flow to begin.
Did you just start taking birth control pills? Do you think your system is having a side effect from the birth control pill or was it just a one off thing with you getting sick?
In the future, instead of using emergency contraception, use a milder form of birth control method, (i.e. condom), because it will be easier on your system.
As for the pain during intercourse (dyspareunia), it can be a number of things like, needing more lubrication between you and your partner, stress and tension, changes in vagina (trauma, dryness, reaction from birth control pills, etc.), inflammation/infection, etc.
