A cold or flu will typically run it's course, going through stages. You should feel as though you are turning a corner at some point. A sinus infection and/or bronchitis is an infection and can get worse (sometimes) before it gets better if left untreated. Even during treatment, if you don't improve, call your doctor.
It certainly could not hurt to replace the floor(s) if you feel this is aggravating (or possibly) causing your condition.
