Bagels are part of our refueling menu after a long run for the carbohydrates. We don't provide cream cheese or whatever, just bagel halves.
I will have a half mini whole wheat/whole grain bagel, toasted and with organic peanut butter, an hour before my run; then, the other half, plain, when I return. This is primarily so that I don't go out hungry, to help retain the glycogen stores in my muscles that will be burned on the run, and to replace lost carbs to help recovery.
So, it is possible to have your bagel and eat healthfully, too; it's a matter of what type you eat and what you put on it, I think.
