I suggest you mention this to your gynecologist because you say that you have been prescribed oral contraceptives to correct a hormonal issue.
Generally, I would say the spotting was breakthrough bleeding caused by the drop in hormone levels because of missing 2 consecutive doses.
Birth control pills prevent pregnancy by preventing ovulation. Without the protection of the pills and the condom, I cannot say that there was no risk for becoming pregnant.
