Breakthrough bleeding (the dark brown spotting you are describing) is very common when using your pill irregularly, and is not harmful. It is not an indicator either way of being pregnant or not. The bleeding you are experiencing may also be an early period, also a side effect of missing birth control pills.

How long have you been experiencing the spotting and bleeding, and when are you expecting your actual menstrual period to begin?
