I have been noticing lately that if I am feeling a little stomach or abdominal discomfort and it happens to be a day when I take
Tylenol or Aleve or Neurontin for my "lumbago" and other associated skeletal aches and pains, my stomach and abdominal discomforts are also alleviated. The only thing I can think of is that generalized physical discomfort, when it gets to the point that you feel you need to take a pain reliever for it, can create a low-level, but continuous, tension and stress, which, as we know, can cause digestive distress. But I am of a "certain age", and that may also have something to do with it.

Have you seen a doctor regarding your years of knee pain?

I am unsure how to answer your question, as I do not have enough information from your post. If you have been suffering with any condition for more than a few months, it is very important to see your doctor(s). I am unsure how knee pain and indigestion would be related; it may be more of a coincidence or they may have a similar underlying factor (what you are eating, amount you are physically active).
