I too am having the same symptoms. The reason I connected them to the flu shot is that the pain was in the same exact places it had been immediately after the shot. It went away, and came back a few days later even worse than originally.
In my case, the shot was definitely not too high (more like a full palm width below the shoulder), but the nurse jiggled the needle as it was going it because someone came up and spoke to her. It did get better for a couple of days, but now is coming and going, seemingly randomly. I got my shot through my work, and the nurse was the same one who's given the flu shots every year for as long as I've been there.
It's still nice to know I'm not the only one. If the pain doesn't resolve soon, I will go see my doctor and see about trying the prednisone.
