Plan B / Emergency contraceptive pills will affect or delay a woman's bleeding pattern, however, since you haven't had your menstrual cycle in 3 months, you could be pregnant.
If you taken within 72 hours after unprotected sex, Plan B One Step can reduce the risk of pregnancy by up to 89%.
Taken within 24 hours, it is about 95% effective.
Since you have already taken a home pregnancy test, and even though negative, I would have your doctor give you a more sensitive pregnancy test.
If you are not pregnant, then you and your doctor can explore reasons why your menstrual cycle is abnormal.
