Because you missed pills and took them once you discovered, your menstrual cycle is going to behave irregularly, potentially for up to 2 months. The symptoms you've described (dark brown discharge/ spotting/light period) are normal. It is likely that your light period was indeed your period. Again, things are going to be irregular until your hormones return to what it is when you're on your routine. It's more than likely a sign of the missed pills, but I can't say for sure.
Take the worry out of the situation and take a home pregnancy test. You probably won't relax until you ruled it out.
