Endometriosis is definitely a possibility. However you need to have a pap smear/pelvic exam in order to rule out any other possible causes. Brown discharge is not necessarily a sign of anything serious, because this can happen at any time during a menstrual cycle. The most concerning thing is the cramping.
Doctors will often prescribe birth control pills without doing any examination. I highly suggest that your doctor do an examination before giving any treatment.
