First of all, ovarian cysts can resolve and go away on their own. Often taking birth control pills helps with that process because your hormones are balanced. You can still have PCOS without having cysts. PCOS is an illness characterized by irregular or no periods, acne, obesity, and excess hair growth.
Keep in mind that many women who have irregular periods or no periods do not have PCOS. If you do not have acne, obesity, and excess hair growth, you may not have PCOS.
Birth control prevents pregnancy by stopping ovulation. If there is no egg to fertilize pregnancy cannot occur. Using a condom further ensures that no sperm enters the vagina. The birth control alone is enough to prevent pregnancy, so using condoms as well further makes pregnancy impossible.
You should trust your birth control methods.
Not having ovarian cysts does help when trying to get pregnant. But just because you don't have cysts anymore does not mean you will get pregnant because you are using birth control.
Also, the effectiveness of the pill does not increase over time. In other words, it does not work better and better simply because you have been on the pill for 3 years. It effectively prevents pregnancy after your first week of pills.
