Generally wakes me around three am. I do not feel the doctor will agree it is caused from the vaccination.

Hello Anonymous,
Welcome to EmpowHER. Thank you for reaching out to us for advice regarding lower right sided back pain.
The onset of the pain may or may not be related to your recent flu vaccination. If the pain is waking you up early each morning, then you must be evaluated by your primary care physician.
Anonymous, do you experience this pain through out the day? Is it made worse with exercise or walking? Are you having any other symptoms, such as shooting pain down your right leg? Did the pain start immediately following the injection?
Do contact your doctor.

Hi Maryann,
This is really interesting to me. Can you explain more on how a flu vaccine could cause back pain?

Hello Al,
I do not think the flu vaccine is the cause of this woman's back pain, but I did not want to directly challenge her in the hopes she would consult her physician. Since I am not a physician and do not know her medical history, I thought it best she consult her doctor.
